Hope these answers help
1. do the bondo work first then prime it, bondo is designed to adhere to the metal.
2. You can run a bead of seam sealer or you can finish it smooth with bondo, it is personal choice. If you are going to smooth finish it though it needs to be welded good so that it will not flex and crack out the body filler.
3. Go to your local automotive paint supply store they will turn you on to the right primer. If it is going to be in primer for a while you may want to use a sealer under it because it can rust under the primer otherwise.
4. Any paint gun can be used for primer, your local paint supply store may have some in a rattle can however if you don't have access to a paint gun.
5. Yeah if you have pinholes or anything you can use putty on top of the primer to fill them.
