I am trying to swap motors from my 88 manual tranny to my 91 with auto tranny. I have taking the fly wheels off but the mounts on the back of the motor at the crank shaft are different. Anybody ever had this issue before and is there anyway to swap.

u might need a clutch alignment tool

dude there is no clutch in an automatic. there is a flex plate and a torque converter.

they are both 2.0/2.2 right? not a 2.6

well 88 only had 2 motors the 2.2 and the 2.6 in which case the 2.2 and 2.6 will not swap unless you take the tranny and all. You might have a 2.0 if a PO swaped one in In which the cranks are differnt and you need to find a flex plate for a 2.0

oh and dont forget that the auto trans is controlled by the computer in the truck and youll need to steal that one to put in your truck or it wont shift right.

^not sure on that one. i've always thought it was vacuum operated and the hook up is a valve on the intake manifold somewhere

Bseries automatics thru 1993 are vacuum operated with electric overdrives and electric kickdown switches.BJ
