Is there any special way to set the gap or do you just set the gaps with the engine in the same position? What I mean is...do I need to rotate the engine and set the gap with each cylinder at TDC or something? I looked for an answer before posting but all I could find was how to swap the lifters...not how to set them.

Set the crank at top dead center.
Adjust the valves that have the rockers on the bottom of the cam lobes. There will only be 4.
Then rotate the crank one full turn.
Now adjust the remaining valves that have the rockers at the bottom of the lobes. These will be the four that didn't get adjusted the first time around.

Thanks for the help, Sin.
