countersinking pop rivets

Is there any way to somewhat countersink pop rivets so that youre not gringing them down and fusing so much filler? Im replacing a small rust area with a patch and on the one side i tried making a flange and it just turned out that it was bending the metal in spots that i didnt want to. DO they make a flange tool? or I was even thinking like a hole punch or something?
