have you block sanded the primer down? ive noticed with the poly primers, after you spray them, in the light you can see the area of repair but after you block sand down the primer and what not it goes away. the primer acts as a spray bondo which will fill small scratches and help cover the lines. if you have block sanded the primer and you can still see it, the bondo probably is still a little too high at that area.

on things such as door handles it is a good idea to use enough space to help fade the bondo and primer onto to help flow with the body. when masking it off, try to spray the primer so that it fades into the paint. dont spray solid all the way to the mask line, you'll get a hard line which are difficult to get out. even when you think you got it out and faded nicely, there is a possibility it would still show up after the paint and clear is layed.

If you use rattle can primer its going to do that also . Bondo ,primer ,glaze ,primer.
Heavy fill primer will let you stop at 80 grit on the bondo and still get a smooth surface
