Useing the same gun to base and clear ?

Alright is this a bad thing cause i sprayed my truck this morning and the base turn out good then i clean the gun out with some thinner and spray the clear and the clear just turn out really bad its like wroster then orange peel i dont know what it is could the clear had a reaction to the thinner and made it do this thanks
