Most well made fiberglass lids have some sort of reinforcement in them such as plywood, metal strips, etc... you definately want playwood where you will mount your hinges/shocks/latches, etc... Otherwise you will just break your cover anywhere there is tension or pressure applied.

Mine was flush with the bed. I put the angle iron down low enough where the plywood cover was flush. I'm sure I have a pic.

If you dont have a welder for aluminum, You could bolt together an aluminum frame and then ply wood that top and hinge the rear with a piana hinge.

I just recently got a tonno, it has the thin square tubing to fit insede of the bed rails, then it is two fiberglass sheets for the body of it. It fits about as flush with the top of the bed as you will beable to find.

okay i just thought of this today but what about that plastic white paneling that they put like in restaraunt kitchens and bathroom walls. you could make the perimeter of the cover. thin sheet of plywood and then put the cover on top and bottom using some cauking under the rails and above the plastic where you will never see it making it leak free, just an idea.

You can shave the bed. That's hot.
