why not use the weatherstripping like is used for a tonneau cover in between the seals (above the windshield and below the back window). it will actually make it a lil stiffer to latch but should keep it fron leaking. also attatch the weatherstripping to the roof so you dont see it when the roof is off. a sharp razor will trim it even so it wont be sticking out when its closed and latched. years ago a friend had a 89 toyota with a phantomtop'd convertible roof.... we used the weatherstripping and it stopped the leaks... we get hurricanes around here.... so it should work well for whereever you are!

you can pick the stuff up relatively cheap at any place that sells topper or tonneau covers... hell grab some from the local home depot or lowes. that should actually work a little better cause its thicker and more resistant to water intrusion.
