Been there done that (bye bye roof). I like your idea of making it a removable hard top. Not sure yet how to incorporate it into the top, but I did see a clever idea on a metal bed cover. Basically the guy built a channel along the inside of the bed rail, then used a universal trunk opening gasket to seal things up. Then built a sheet metal tonnau cover that looked like a flat trunk lid (flush fitting).
Anyway, a thought on your roof would be a similar idea where you construct a channel / drip edge just behind the windshield so when it does rain, the water is directed to the door edges. Then you will need to direct the water in another direction. At the back / bottom of the roof you could have the seals that Mazdaman was talking about.
The biggest problem with the rat top kit was getting it to seal where the doors closed. In your setup that will also probably be you biggest source of water leaks.
Then again, you could just do what I did, LOL
