With egr valve not hooked up can it still mess up like that?

well, noticed something last night, after setting at the gfs for a couple hours, got in it and it ran good untill it warmed up, then back to the same b.s, this morning, started it up, it idled rough, but it ran great all the way to work. ? but any ways, im pullin the head tonight, takin it to the shop to be plained sat morning. then once im back with the head imma pull the motor and rebuild it. . so i guess ill worry about it after im freshl rebuilt.
